I presume the scanner writes the track/sector values back into the file and if that fails, it screws the loader and it hangs up when it tries to load. If that's correct, there should be changes if the IFFL file is on different tracks. Same happens with Rolling Ronny +13H

Interesting, but probably the file gets opened for read/write instead of readonly, despite not writing anything. I just compared the d64 before and after playing it a bit and no byte got altered.

Thought there was something wring with the D64 but file was just write protected. Seems IIFL scanner wants to write something, so make sure the D64 file ist not write-protected!
