Ian: yes, that version was released under her old name/handle, however since your fix is a new release from 2007, shouldn't it should be credited to her current handle/name instead of the old one?

I don't think so, Vanessa didn't actually do anything to deserve a new/changed credit. MODPlay v1.2 was created by Nate and thats how the credit should be stated.

I can sort of see your point, it just feels wrong to me somehow. Nate and Vanessa are not two different people. Personally, if I was to release an updated version of anything she did back then I would credit her using her new name, because that is who she is now. Using her old name feels somewhat disrespectful considering what she has gone through, though I'm sure that wasn't the intention.

vanja: I really do get your point, but in this case there shouldn't be any problems with keeping release entries with historically correct credit names, since she herself openly speaks about her male past.

Sorry, I don't see how someone else modifying MODPlay64 aquaints to Vanessa getting a new credit for old work.
